Gems:

*NEW* new in wow patch 2.4 they've added a Recipe at 375 skill that lets you turn 3 each of the Green rarity into a Rare gem.

Now this does 2 things.
#1 You can make money with all those tons of green gems you got by turning em into blue gems.

#2 It raises the prices on Green gems which makes prospecting valuable again !

Green rarity:
AH(Auction House)ing Green gems is a game. The only time its worth it is if you list a lot of different kinds 1 - 3 at a time and the market isn't totally saturated or price cracked.

Blue rarity:
This is where the money is at. Check the Ah prices for the regular gems and the cut ones. If there is a profit to be made buy the recipe and start cranking em out. The more recipes you have the more gold you can make every day cutting the different kinds of rare gems.

Items:
I personally haven't seen much demand for any epic or other wise items. There are a few end game blues with charges like felsteel necklass or living ruby pendant that may sell depending on your servers economy and demand.

Prospecting:
Since the patch that changed the vendor price of green gems to 25s prospecting is hardly worth it unless your server pays outrageous prices for blue gems and stacks of adamantite are dirt cheap.

Prospecting some of the lower level ores may still be worth it. Thorium and Mithrill produce expensive gems that are needed to lvlup JCing. Selling azerothian diamonds, large Opals and Huge emerals can be a good gold maker on some servers.
